Odd that people would mention Metallica but not 'One' clearly the most emotive song they have done.

Floyd has to be Comfortably Numb.

Korn - Kill You. has to be up there too for sheer laying it on the line and spilling your guts into a microphone.

Also like Pearl Jam - Jeremy, but thats cause the guy is a great singer and could sing a shopping list and make it sound emotive.
 
I'm not sure it's rock from the same vein as those already nominated, but I'm listening to Mogwai's "Tracy" at the moment and it is beautifully emotional.

Not actully sure if its that deep but it always makes me feel sad and that seems to fit the criteria of an emotional song.
