It's probably a very localised thing. I remember reading about how there was a big fashion about 12+ years back in some or other estate somewhere up North for girls hanging out in PJ trousers, or a trend for your trousers being tucked into Warner Bros cartoon character socks - sometimes these things are as localised as a school or an estate.
I'd guess the trousers under uniform thing might be a 'Ha! See how we flout your uniform rules without you necessarily spotting it!' thing.

Someone who was considered "cool" would start wearing some weird item and before long, everyone was doing it. Except me - I trod my own path and was oft ridiculed for it...

important update!!
this afternoon i saw two girls out and about wearing pyjama bottoms as if they were normal trousers - both had them tucked into ugg-style boots. and they both had the same patterned jammies on - although one girl had them in pink and one had them in blue.
