It's not UEFA's judgment though, as I understand it it's up to the FA who they nominate to be their representatives in Europe and they won't nominate clubs who are affiliated to a foreign FA. Anyway, as I said above, Swansea 'qualified' for the UEFA one year by finishing sixth in the first division but the FA sent Southampton instead so Welsh clubs have never been able to qualify via the English route. The League of Wales was surely set up to safeguard Wales' right to exist as a football nation, given that it effectively only existed as a national team and a cup competition which was entered by several foreign clubs.
You should just resign from the FAW and affiliate to the FA. Bet the FAW would climb the walls over it though
