Flights where you change at an intermediate city

Be safe and fly via Schipol!

This isn't much help to the OP, but I always try to fly via Schipol, because with just a 4 or 5-hour layover you have enough time to go into the city center for a nice break. Actually I try to do this with other airports too--spent a pleasant day in Rejkavik earlier this summer, and will be doing the same in Prague later this year.
 
I don't think my wife could do that as she would need to get a visa. It's daft really, you'd think someone settled in the UK would be able to visit anywhere in the EU, but nope, need a Schengen visa and that in itself necessitates faffing
 
I've transferred in an hour in both Vienna and Athens before and it ran very smoothly. Can't remember whether we had to show passports or not, but it was very easy. AFAIK if you are held up on the first flight you will get the second one sorted out for you, you won't be left stranded.

Is it that unusual for a child to have a different passport to their parent? I would have thought it would be increasingly normal with parents divorcing and taking children on holidays separately, that sort of thing.

With her passport being non EU though, it could cause grief. Anyway the baggage is all put through meaning that if she was held up she'd be put onto another flight. Anyway, I've had so much stress lately I just want it all to go smoothly...
