I suppose it's not your fault that you're misled by Netcraft's poor interpretation of their own statistics.

Apache has shown the largest growth numerically because it's the largest single server in the market. Its market share has declined by 0.01% while Microsoft's has increased by 0.04%. Those are the figures that matter.

So Microsoft has increased it's market share by 300% :)
 
Here's an interesting take on the raw numbers.
... there's not much to these numbers. An IIS server is not equal to an Apache server in any way, shape or form. It would be like saying there are more IIS bicycles on the road than Apache locomotives, so therefore IIS is more important to the transport of people or goods. It's demonstrably bunk. While quantitative evidence is out there regarding applications and numbers of users per server, I think the following anecdotal bit sums it up nicely.

I'm sure readers are grateful for your kind interpretation of that difficult to interpret list! :D

But you may just as well have said that of the twenty webservers that have been running continuously for the longest length of time, only two are ms, and a whopping eighteen are running apache!
